i think he would choose "Naranjita" or Little orange (refering the citric fruit and the orange color of her fur and green eyes) and of course, she will getting mad everytime he calls her with that name. XD

A funny thing about Little Orange nickname is that Clover is in fact is more taller than Skipper, so she is not so "Little" XD

Another good is "Bombshell" because she have a explosive personality and that would be a nice compliment since Skipper is a ladies man who likes girls that eat fright for breakfast (with skeleton marshmallows) he probably think (and i personally think the same thing about her) Clover is hot and beautiful.

I admit I'm biased towards Bombshell, but Naranjita or some such spanish variation could also work. Though I do like the double-meaning behind the Bombshell nickname: not only does she have an... er, "explosive"... personality, but I'm sure Skipper would pretty shocked to discover she's an old friend of King Julien's and fiercely loyal to him. Just sounds like something he would call her out of surprise when he first meets her, then it would stick. :)
