When they say chips, they mean the chocolate chips in the cookies. Pirates used to say "Ship ahoy" when they saw a ship or say "Ships ahoy" when they saw a number of ships. So because 'Chips' rhymes with 'Ships' and because they are trying to say that there are visibly many chocolate chips in the cookie, they called them 'Chips Ahoy'.
